Advanced functions

This chapter is devoted to advanced functions of Alignment Editor. You will learn how to build grid profile, export pictures of alignment, build phylogenetic trees and HMM profiles.

Grid profile

Using UGENE alignment editor you can create statistic profile of multiple sequence alignment.
The Alignment Grid Profile shows positional amino acid or nucleotide counts highlighted according to the frequency of symbols in a row.

To activate Grid Profile use context menu item Statistics->Generate Grid profile

To learn more about this feature please refer to DNA statistics plugin documentation.

Export picture

You can export your alignment as picture.
Click on the button "Export to picture" on the editor toolbar.

Export alignment to picture

The dialog will appear where you have to set name, location and format of of the picture.
UGENE supports export to PNG, TIFF and JPEG image formats.

Create phylogeneteic trees

The UGENE alignment editor allows users to create phylogenetic trees for the multiple sequence alignment.
To invoke tree building dialog use corresponding editor toolbar button.

Build phylogenetic tree

The tree building functionality is performed by port of a popular Phylip package.

To learn more about building phylogenetic trees refer to UGENE Tree Viewer documentation pages.

Build HMM profile

The editor has capabilities to build Hidden Markov Model profile based on the multiple sequence alignment.
This functionality is based on Sean Eddy's HMMER package.

To build HMM profile activate context menu item Advanced->Build HMM profile"

Learn more about more about HMM tool in the documentation pages of HMM2 and HMM3 plugins.
